Isomorphic Labs, the DeepMind spinout, finally answered the question everyone had after AlphaFold 3: what comes next. The answer is IsoDDE, and it hit the HN front page today.
What it actually is
Not a chatbot, not an API you can sign up for. IsoDDE is a model system — one unified engine with four heads: protein-ligand structure prediction, antibody-antigen interface modelling, binding affinity estimation, and ligandable pocket finding. It swallows AlphaFold 3’s structure prediction and wraps design tasks around it.
The numbers: more than double AlphaFold 3’s accuracy on a generalisation benchmark for novel protein-ligand structures, binding affinity predictions beating gold-standard physics-based methods at a fraction of the compute and time, and it can spot new binding pockets on a target from the amino acid sequence alone. That last one matters most — finding a druggable pocket used to be years of wet lab work.
Why the timing
Isomorphic closed a $2.1B Series B in May led by Thrive, the second-largest biotech round ever. Lilly and Novartis deals are worth up to $3B combined in milestones. AlphaFold told you what a molecule looks like. IsoDDE is a bet that the same lineage can tell you what to build.
